I have a 94 GC with a 4.0 "S" engine. Will a 2000 4.0 engine fit? I'll be using all my existing bolt on stuff (manifolds, Distributor, sensors, etc.) I just need to know if the basic engine will fit and mate to the tranny.

No both of the engines in question are 4.0 inline 6 cylinder

If you use all of your existing sensors, manifolds, etc. it will drop right in.
but if the new motor is out of a 5-speed vehicle and yours is an auto or vice-versa you have to change fly wheels.
