Check and see if the leak is where the exhaust mainfold attaches to the exhaust pipe. They have had a problem cracking at the joint. Had to replace my on my 99TJ and 99XJ. Don't try and weld it is will crack again from flexing. 2 hour job and helps if you do it from a lift.

When I turn the knob to defrost I hear a thump, like the door to the defroster is shutting and no air is reaching the windshield. All else works.

The 93 has an internal slave cylinder. I had to replace mine. WhicH means the trans comes out. Very crappy design. Try to bleed the system first. Top off the fluid and you will need a helper. By the bell housing where the line goes to the linkage there is a bleeder valve just like on your brake...
