I'm constantly running mine down below the E, and coasting in on fumes. I hadn't really thought about causing damage.
I say this after having recently replaced my TJ's fuel pump. I did noticed that the inside of my fuel tank looked pristine - I didn't see any visible particles or debris.
How could this damage the cat though?

By overheating it. When you run on fumes you are running lean. This condition heats your engine and exhausts gasses. I actually had a O2 sensor go right after running mine out of gas on the highway. And I did note it was above 210 on the temp gage.
