Shimming the axle would "HELP" the angle of the rear drive shaft back towards the normal pitch after lifting the Jeep. And being a CJ the stardard (Don't know the degree #) for a four inch lift should be perfect without any ill effects. I understand the YJ has a slip yoke that can't handle axle...

Yes, your brake lines will have to be replaced. As far as the transfer case drop, does you rear leafs have shims?? If so then you won't need to drop the case. I would personally angle the back axle before dropping the case. Why go up just to lower something back down??
