Need help with my Yj

My 88 yj is killing me. I was messing around in a creek behind my house and flooded my jeep out. I drained everything and put all new fluids in. Since then I have not been able to get it running right. It is hard to start and will not run unless you gas the heck out of it and even then it runs rough. You have to throw it in gear and gas it to keep it running. I have changed the fuel pump, fuel filter, had the carb rebuilt, put on new cap, roter, plugs, wires. I have had the timing chain checked and the timing is in and isnt jumping around. It also has plenty of spark. I have had it to two mechanics and neither of them could figure it out. I hope it is something simple that someone on her can say HEY Dumby you didnt check? Please help me out.
I forgot to mention that it is a 6 cylinder carberated motor.
 

Sounds more like you were killing your YJ.
How deep was the water...Headlights or higher? Did it ingest water through the carb? Is there water in the engine oil?
Water in gas maybe.
 
It was up to the lites. I drained the gas tank and cleaned it out, changed the oil 500 times. Water did go threw the carb (more then likely) but I had it rebuilt.

Ok, first off thanks for all of the help. People were falling over each other to give me suggestions. Thank you. I believe I have found the problem. I write this only to help others that may have the same problems i have had. The bore on the carberator is wallered out. I am going to put a new carb on it and see what happens. Im sure that is the problem ( cant be good either way)
