Clutch?

I have a 1998 wrangler with a 2.5l and a 5 speed. Three months ago it shifted and ran just fine. So I went to start it after three months of NO use and battery was dead. Replaced battery only to find that it will not shift into gear at all. Even in reverse it just grinds. The clutch fluid resevoir is fine so I am not sure which direction to troubleshoot next.

It sounds to me like the hydraulic clutch system needs to be bled. I would inspect it for leaks to as air must have gotten in somewhere.
