1989 YJ Ignition

I'm working on an '89 YJ with the 4.2L automatic. The carb has been converted to the MC2100 and the nutter bypass has been done. The PO or PPO installed an old Jacobs Ignition Milage Master box and coil. We have been having problems with the jeep cutting out when hot. No sign of a fuel problem as that was my first guess and luckily I have been able to check out the fuel system quickly after it has cut out. The Jacobs stuff looks pretty tired so I have been thinking of changing out to an MSD 6AL and coil or similar. The problem is that the MSD instructions don't really cover this distributor system directly. The wiring from the Jeep distributor looks like the diagram shown for a Ford magnetic pickup. By looking under the distributor cap I can clearly tell it is a magnetic trigger. I'm tempted to install as shown for the Ford unit but I'm not sure how the Jeep ignition control box comes into play if at all. So I thought I would check the wisdom of this group first.
